Since I kinda messed up my FS directory I decided to do a reinstall. The only problem is that when I first removed all add-ons and then removed fs and reinstalled it, the first startup it comes with all sorts of errors and FS quite.
Errors like I can not find this an that scenery, FLight on e atr72 could not be loaded.
Is there any way to resolve this? Are there any removal tools to start with a clean install?
I think when you are deleting FS from your HDD you are asked if you want to delete the saved flights etc as well. Check that, then he delete that. And if you have installed all the add- on scenery and haven't changed the folder with it, I think FS is looking for those folders already. So maybe remove the folders with the add- on scenery and add- on aircrafts and then install FS and then install the scenery and aircrafts...
That's the only thing I can think of right now...

My procedure for doing a complete FS9 reinstall, which I do about once or twice a year depending on how cluttered my folders have become:
SAVE WHATEVER YOU WANT TO KEEP! I can't strees this enough, I have so much semi-rare stuff, repaints, sceneries, fixes and so on that I'd be hard pressed to find again. Also make sure to keep the No-CD patch if you have it, it can be a pain to find it again.
Uninstall whatever addon you can via the Add / Remove Program
Uninstall FS9 via Add / Remove Program
Delete remaining files in the folder (I keep my FS install on a seperate harddisk, so I usually just format it).
Delete the FS9 folder in C:Documents and Settings(windows username)Application DataMicrosoft
Delete the Flight Simulator Files folder in your Documents folder
Run a registry cleaner to get rid of any leftover stuff in the registry database (I use Registry Mechanic)
.. and then I dig out the FS9 cd's and hope none of them have gone scratched since the last reinstall (I'm already using two burned CD's as replacements )

Done all that and it works again. Thanks, for people who do read this in the future and you do use vista. Make sure you start FS as administrator otherwise it will not make scenery database, I figured this out this the hard way. Scenery was moving strangely and I got really pi**** off after restarting it 5 times, then I realized something I heard a while back not to forget to start is as administrator haha.
