I've been trying to adjust the BEY (OLBA) AFCAD in FS9 so that with wind from the south, planes land on the runways 16/17 west of the terminal and take off on the runway 21 east of the terminal. What I end up with is planes taking off both on 21 and 34/35, and landing on 34/35, regardless of the wind. Is there a way to fix this? Perhaps a more permanent way to shut down an end of a runway than just "closing" it in AFCAD?

MS FS, when making decisions, does it the following ways:
It makes a list of all possible solutions.
It calculates a weight for each of them.
It takes the one with the biggest weight.
"Closing" a runway end just means that the weight is reduced for that option, not set to Zero, so if the other reasons to do so are stronger then it will be done.

I would definitely start with closing 34,35 and 3 in the process, leaving 16,17 and 21 open for landing (for 16 and 17) and takeoff (for 21 only). But as noted FS2004 will happily violate this rule which depends on wind direction and runway length. However, I don't know why FS2004 would choose 34 and 35 over 16 and 17 regardless of wind direction. Have you checked that the starting location of 16 and 17 are there, located on the actual runways, 16 and 17 are reachable via a correctly set up network of taxiways and correctly set up runway taxiways?

I've heard that and I understand, but I guess I'm confused how FS9 resolves that by essentially having one plane takeoff to the South while another is landing to the North, instead of using the two perfectly fine South runways.

I'll double check that. I tried to further close off runway 34 by deactivating some of the taxiways but that didn't work either.

There is one for OLBA by AIG, and if you look a bit deeper you can also find a custom written approach file from Matthew Ministry, which allows the AI to fly the circling approach to runway 21.
