This happens to me all the time in FS, all of a sudden the throttle on my joystick controls only the #1 engine instead of all engines, the thrust will be set correctly on this engine and the other engines will remain at idle. The only way to solve this problem right now is to re-select the aircraft in the menu. Is there an easier way?

don't click the throttles with the mouse 'cause it sometimes selects a specific throttle, making every other command for the throttle obey only that one.

Also, if you happen to be stuck controlling only one engine, push 'e' and then '1,2,3,4' in quick succession. This command should re-select all engines! This should prevent you from having to re-select the aircraft from the a/c selection menu.
Hope this Helps!
