Could someone please tell me where I can find a freeware program to convert CR2 images into JPG. I have taken hundreds of photos in CR2 format on my Canon 400D and could only find a program that allows me to change 5 at a time, which would take me forever.

Your 400D should have came with the software to do it, "Digital Photo Professional" I think it's called, it came with my 400D.
I shoot in RAW + JPEG, and when I see a JPEG file that looks good enough to edit, I open the CR2 up into the RAW converter. It takes alot of CF card space, but it gives you a preview of what images look good and others that you could do without.

What program are you using? I ask because I am using CS3 and I had the same problem but I found the plug in for Adobe and I leave everything in Raw until I edit a photograph and then save it as a JPEG.

You can use Adobe's DNG converter which converts *.cr2 files into *.dng files. From there, you can open up the DNG in Photoshop without the need of the latest Camera Raw plug-in. Edit the photo as you'd like and then save it as a JPG.
I personally shoot RAW all of the time. It is an additional safety net in case I screw up my camera settings. I had to get the latest version of Camera Raw for CS3 when I bought my 40D as well.
