Alaska Airlines would be my pick as they fly the two long-haul routes non-stop (Neward and National or Dulles). Delta or USAir between DCa and BOS.
It might be a few dollars cheaper if you use one airline (DL or US) for the entire trip.

If you plan to use public transportation in DC and NY, you should know that DCA, EWR, and JFK are served by those cities' light rail systems (for EWR and JFK, take AirTrain to the subway), and IAD and LGA are not, so you'd have to use a car/bus.
Many airlines fly DC-NY, but don't forget about the possibility of driving or taking Amtrak Acela.
