Going to Japan in November, Virgin from LHR-NRT, then catching an internal flight from Haneda to Fukuoka.
JAL and ANA both have flights around the time I want to depart. JAL says its a 777 and ANA 744. Looks like the upper deck is available on the ANA 744 for economy?
I'm tempted to go for the upper deck ANA, anyone any experience of either airlines internal flights?

The Narita Express to Shinagawa? Is that something new? I knew that NEX stopped at Tokyo, Shibuya and Shinjuku but I had not heard that it stops in Shinagawa.
Both airlines offer the same level of service on domestic. You may find seating cramped, though, but the staff as everywhere in Japan is very curteous and operate by-the-book.

JL is okay. I flew on them last year and they seemed just as safe as before, the same as other carriers.
If you want to hold their lapses against them, then with that attitude you shouldn't fly any carrier - none are 100% safe.

Don't take the train to transfer from NRT to HND, as it is a pain in the butt to transfer with your luggage. There is a "Friendly" limosine bus that leaves every 20 minutes or so from all the the NRT terminals that will take you directly from to HND for about 15 quid.
Just ask one of the gals at the bus ticket counter or information stand where you exit customs, and they will quickly sort you out.

And from your posting history here and elsewhere, it seems you've been on a personal vendetta against them ever since then.
Anyway, that's not exactly what they actually said. What they said was that safety had not been the top priority. Past tense. The point being they were admitting culpability and now were making safety the top priority. There was no statement to the effect of "we don't care about safety", which is what you're directly implying.
It's also worth pointing out that what had been their top priority was on-time performance. This is pretty important in Japan - no, not more important than safety, but delays are not tolerated there. So it's not as if they were even saying "we didn't care about safety until now", what they said was "we had these two competing goals that we had to weigh, both of which are very important to the Japanese public, and we chose the wrong one as the priority too often." That doesn't mean safety was all the way down on the list, somewhere below working first-class bidets and a no dead-pixel policy for their PTV screens. No, safety and on-time performance were their two top priorities, and on-time performance was winning out. But that changed in 2005.
Do you see now how your post, and in fact your history of posting on this subject, is an overreaction?
I flew JAL last year and I'm flying them again next week. I've got no problem with them, other than the fact that they are now on time less often than they used to be.

ANA does not disappoint. However, my only experience with the two airlines in question is First and Business class on ANA. I've done SFO-NRT-SFO twice in First on the 772ER, and then NRT-PEK-NRT in Business on the 763ER. Each of the six segments were great. Awesome service, both on the ground and in the air, friendly crew, clean airplane, comfortable seats. Enjoy your trip!

No, 1000 Yen is correct on JL domestic flights for their Class J product. It's much like Premium Economy on certain other carriers, 8-abreat (2-4-2) on 747s. http://www.jal.co.jp/en/classj/
NH have a higher standard product on domestic routes called Super Seat Premium but I don't know what they charge for upgrades if you have a through international fare including a domestic connection. You will have plenty of time to connect.. I went from HND to NRT by bus and it took about an hour and we hit traffic. I dont remember what it was called (probably like airport express or something) but it was like $30 and nontop from airport to airport which was really convenient since I had 2 big suitcases and didnt know japanese. I would recommend this bus ride. It's on a nice coach bus and I didn't have to connect anywhere or go through the train stations.

Definitely take the Friendly Airport Limousine, departs like every 15mins from outside both terminals at NRT, a lot less hassle than taking the train, and it's quicker (and probably cheaper).
As said before, domestic flights in Japan are very short, and service is basic (drinks only in Y).
You might be lucky and get on one of their Pokemon aircraft (yes, they can even be enjoyed by over 5-year olds!), if only to see how funny (read: ridiculous) the Cabin Attendants look in their Pokemon aprons!
Oh, and the Beef Consommé soup is very popular.
