I just found a very very good deal on AZ from IST to MIA in late January 2009. It perfectly coincides with my itinerary and the connecting times couldn't be any better. But with the company being in so much trouble, should I go ahead and buy the ticket or not?
What if I buy it and the company actually declares bankruptcy? What would be my worst case scenario? Cancellation? Re-booking to other SkyTeam member airlines?

The government of Italy will do everything to keep AZ alive.
There may be opposing views to this policy, but for your question: I would not hesitate to go ahead, but pay with creditcard only (see below) and make not too many firm (non-refundable) bookings (hotel, rental car, ...) for the unlikely event that AZ closes and you do not get transported to Florida.
You loose all your money invested, but do not get transported. Has happened before.
In order to protect yourself, there is a way how creditcard payments can be reversed. Some A.netters please provide more details.

I'd take the risk as well - I think Italy as a nation will rather pay millions in fees to the European Union than let their flag carrier Alitalia cease operations.

I wouldn't touch them with a barge pole. I have spent the last week in Italy and things seem to be going from bad to worse for them (if you believe everything that you listen to on the news). I was just glad that I booked with BA for my flights.

Why risk it at all? While AZ might still be around due to the endless Italian government hand outs, whom can say what their schedule will look like come January?
Also as always with AZ and Italy, you also risk strikes and industrial actions which can wreak havoc of your plans.
I'd much rather just book on someone else. TK, LH, AF, KL, BA etc.... tons of ways to get to MIA from IST.
