Excluding WN, in this day and age of checked luggage fees I'm curious what is proper protocol is for paying a second or third U.S. flagged air carrier any checked luggage fee they may charge either on one or multiple itineraries interlined at the ramp?
Some airlines allow a free first checked bag but charge $15 or more for a second checked bag or do not charge luggage fees to their MVP, elite, summit mileage plan members. The ramp would not know if any one pax flying on one or multiple carriers checked one or more pieces of luggage.

I believe you just pay according to the fee schedule of the first airline you give your bags to.
So, if you're flying airline A, connecting to airline B, with 2 bags, and A charges $10 for first bag and $20 for 2nd bag, whereas B charges $5 for first bag and $50 for second bag, you would pay $30 to A, and that's it.
