I think the title's self-explanatory... I think really short flights are kind of fun. You don't get above 10,000ft, if that, and you feel more like you're on a flightseeing flight.
The shortest we've got from SMF is SMF-SFO, around 86 miles on a Skywest E-120.

PER (Perth International Airport, Australia)
I believe the shortest scheduled flight is from PER to BQB (Busselton Regional Airport) at 109nm (125mi). This sees schedules services by Skywest (XR). I don't think there is anything scheduled that is shorter, but I may be mistaken.
EVE (Harstad/Narvik Airport, Norway)
The shortest scheduled flight is from EVE to TOS (Tromso Airport, Norway) at 86nm (100mi). This scheduled flight is operated by Wideroe.
However, although I would call EVE my home airport, it is only because it is the larger gateway airport with the only flights to OSL. NVK (Narvik Airport, Norway) is just as close, but is a regional airport.
NVK-ANX (Andoya Airport, Norway) at 58nm (67mi) operated by Wideroe.
Although the distance is small, the driving distance would be 182mi and 4 hour driving time due to the fjords and islands of Norway.

MNL-MRQ though has not always been the shortest flight: for several years airlines tried to make MNL-CRK work (DG and 6K/Z2 tried to make it work), but to no avail.

However and airpor even closer to me Watson Island Seaplane Base I flew from there to Bimini Island seaplane base. Also have done a shorter flight OPF-Boca Raton in a Cessna 206.

I assume PEK is SEA's longest flight now before Emirates starts coming in here.
SFO-OAK is the shortest flight ever that I know of that ever had scheduled jet service, tag-ons of course. It's like 11 miles.

Shortest from GVA is LUG (Lugano, Switzerland, near the Italian border), 118 nm. Probably one of the most scenic routes also (on a clear day) as you're over the Alps almost all the way.
Next shortest is GVA-ZRH, 125 nm.
The shortest used to be GVA-BSL, 100 nm, until LX dropped that route a few years ago when they closed their secondary hub at BSL and disposed of their ex-Crossair ERJ-145s and Saab 2000s.
