Here's my suggestion. The B787 is brand new and will be around for many many years in the future. Domestic flights are very expensive in Japan, so may I suggest you try to catch a flight on a 747 Domestic instead (-400 series, but no winglets). Those will soon be gone forever, while you have plenty of time to catch a 787.

one route is HND - ITM - HND with timings in April as 1400-1505h / 1600-1715h.
Booking 55 days in advance (but usually not more than 2 months = rate "Tabiwari 55"), cheapest rate on ana.co.jp is around 92 € oneway.
Booking through the airline's website is easy using an european credit card (I mention this, as this is not the norm for all major airlines in SE-Asia, namely KE whose Korean website for domestic flights still has problems to process european CC's, but their call center in Ireland is very helpful).

HIJ - Hiroshima was the first 787 destination and still sees 2x 787 service.
I was there in Nov/Dec and booked several domestic flights to nail various types I was still missing (747-400D, 767-300 non-ER, 787-800, and DHC-8-200). It eventually may turn out cheaper if you go for the ANA air pass. Only restriction is you need to arrive and depart into/from Japan on a Star Alliance carrier. You definitely have to fly on the 747-400D, there are only 8 left and the last of its type and they will be retired soon. You can easily book upper deck seats in eco.
