I haven't tried PIA but I can compare EK and QR for you here:
If you are going in June Emirates would offer better connection times than Qatar Airways. With Qatar Airways you will have to wait 4h50m on MAN-DOH-KHI and 2h55m KHI-DOH-MAN. EK has more frequencies and so this will give you more flexibility on choosing which days to fly.
Qatar Airways would be much cheaper than Emirates but Turkish Airlines would be even cheaper though being on a 737 MAN-IST-KHI isn't very pleasant.
With EK you will have the A330 and B777 while with QR you will get the A300 and A320, QR has no PTV's on the above mentioned aircraft in Economy class but EK does. If you are going on Business Class QR would have better seats but if you go on economy it would be the other way round.
When it comes to service I believe QR is superior to EK and in catering they are both equal.
As for the complementary hotel stays I am not sure if QR does that with economy class or not, the same with EK. You should try to contact their offices on this issue.

My recommendation would be Emirates, as it has convenient flight departures and arrivals, has a stopover at Dubai (which is wonderful, even if you have no plans of shopping at Dubai Airport) and also provides a complimentary hotel stay ONLY if the connecting time is more than 8 hours. The stopover at Dubai is actually quite refreshing, as it gives you a chance to walk and have a look around, especially after the tiring journey between Manchester and Dubai. However, do remember that Emirates is by no means the 'best' airline in the world, and service is not that great either. It is also quite cramped in both economy and business, but as QatarAirways said, the IFE is pretty good.
Cannot really comment on Qatar Airways, as I haven't flown them yet. All I hear are mixed comments about them - either 'very' good (mainly from Business Class passengers) or 'very' bad (mostly from Economy Class Passengers, and more so from South Asians).
If there is one airline that I would never recommend, then it is Pakistan International Airlines. I have never had a good experience with them, and most of the people I have consulted about PIA share the same feeling. If I ever do get to hear something good about them (which is very rare) it is usually from Pakistani nationals themselves, who seem quite biased towards PIA, which is quite natural.

Qatar definately, it would be a new experience for you. The airport at Doha is also meant to be good. You could get a little insight into with their service and standards would be like once the A380 enters service, although i think they are going to improve IFE and styling once they enter service. Transitting Doha could be dangerous if the war is still going on.
And PIA 2nd, as it may be the last chance for you to experience their 747-300's from manchester (?!?!?!). You could use the experience to add extras onto ur website.
Although emirates maybe the best carrier of the 3. their 777's are 10 abreast (as u experienced).
I would be adventerous and providing the war is over, fly QR.

The agent mentioned EK suspending the free hotel stay completely. Not sure if this is true. He aslo mentioned Turkish Airlines, but not too sure about what they offer. Gulf Air was another recommendation, but from Heathrow.
I'm thinking of going with Emirates, due to convenient connection times, seat availability and another chance to see Dubai.
