If you have no loyalty to a particular airline or alliance for frequent flyer miles , then choose the one that is best for your schedule.. It is not that long of a flight so whatever works best. Smaller jet - quicker on and off for boarding.

This is a tough choice. I would think that one-way fares on each would be pretty cheap, since AirTran also flies BOS-PHL, so maybe you could get the 757 one way and the FRJ the other?
As for the airline, I would tend to go with Delta. The only way you'll really get on a FRJ is on Delta in this area, while you can take a 757 on any of the major airlines in the USA. I haven't flown on the FRJ, but both appear to be very nice a/c. Maybe just flip a coin.
