There isn't really demand for them at JFK. They are one of the biggest at LGA, and that suits them just fine. They had JFK service up until a few years ago, and dropped it because it wasn't worthwhile.

Why would they need JFK service? They offer no int'l flights from there, their LGA focus city is also in Queens, and they can feed UA's int'l flights elsewhere should they need to.

USAir (not US Airways) actually used to serve JFK. They had flights from Pittsburgh as well as "The Concorde Connection." During the era of British Airways' partial ownership of USAir, the Concorde Connection was a Dash-8 service that connected Washington National with JFK. It was supposedly a "luxury" service with champagne designed for passengers connecting to BA Concorde flights.

They are not the only US major to have avoided JFK. Continental now serves JFK with CO Express flights to Cleveland, but that's quite a recent development. Likewise, Northwest used to only offer flights to Narita and Amsterdam, during the past five years, they introduced domestic service to Detroit.

CO also ran some JFK-Cuba flights last year with 737-700's. Even had a few -800's do it.

And Continental Connection B1900's that are no longer doing the JFK runs.

US Air used to feed TWA and BA flights at JFK from places like Rochester, Buffalo, Pittsburgh etc.

JFK has very little demand for domestic service outside flights to Florida and the West Coast, there's almost no service (1 or 2 flights) between JFK and ORD. DL flies to ATL with RJs etc.

JFK and LGA are both in Queens, people who don't have to fly out of JFK usually pick LGA.

LGA has oftern been refered to as "JFK's Domestic Terminal", due to it's proximity.

There have even been plans in the past of linking JFK and LGA by rail, that was the PA's original "Air train" plan from the early 1990s.

It was sheleved because of it's huge costs, right now there are no plans to link JFK and LGA however that can change.

Actually, those are government-run charters utilizing wetleased CO aircraft and crew. CO cannot sell tickets or promote it as their service.
