Does have ALL the flights operating in CIS, or in Russia? I am not sufficiently familiar with Russia to judge. On the one hand, I find the number of airports covered absolutely amazing (especially if you look some of them up on a map!), on the other hand, I am confused by the fact that some big cities - for example, Magadan - only have something like 15 weeks a week. Is polest.ru missing some?

Yes, polets.ru is quite accurate. The amount of air traffic in Russia seriously decreased during last 15 years in comparision with Soviet Union times.

I don't know if that was correct but I heard that Aeroflot Soviet Airlines used to serve 36,000 destinations around the Soviet Union. This included all the small small villages. The TU-154 could land on fields so this was possible.

36,000 seems a bit much to me. As of today, Russia has about 2,600 airports, of which about 600 have a paved runway (source: CIA world factbook. http://www.cia.gov/cia/publications/factbook/geos/rs.html#Trans).

OK, the Soviet Union was more than Russia, but I can't imagine that adding the CIS states brings the number of airports up to 36,000.

Maybe 36,000 inter-city connections?

Whatever the number, aviation in Russia is a huge thing, with planes going to really far out places (look up, for instance, Plevek on a map and you'll know what I mean), and it's sometimes a bit intransparent for foreigners. But polets.ru is a great source, especially since it lets you look up all the destinations served directly from one given airport. Really cool.
