In the case that you hold memberships in two different frequent flyer programs, but the two airlines are in the same alliance. For example: I hold a membership in Delta's FFP and KLMs Flying Dutchman.

So now that both airlines are in Skyteam, how would this reflect on my respective accounts if I flew on, say, a KE flight?

You should be able to specify which account to credit them to. Unless you're sneaky, you won't be able to credit both accounts with the same miles.
