There is Olympic Airways which uses the A340-300 non-stop from JFK to ATH or Delta Airlines which I believe uses either 767-300ERs or MD-11s. Your best choice I think is Delta, Olympic might be booked for the heavy summer travel season.

Olympic Airways is having daily flghts from Athens-JFK (Flight OA 411, operated by A-340-300)
Delta Airways s having daily flights as well (flight 133 opearted by a B-767-300)
There are also numerous European Airlines (Alitalia, BA, Virgin, Luftahansa, Austrian, Swissair ) that offer very good deals in orices, with good connecting hours.

Also, World Airways, Fri+Sat from JFK non-stop to ATH with MD-11's returning Sat + Sun during summer months. This is a charter airline with inexpensive tickets. See http://www.lamdaworld.com
