WN by far is the largest airline at SAN, with somewhere around 50% of the flights (dated figure though, so it probably isn't true anymore). San Diego is an intersting case because it is one of the largest, if not the largest city in the US that is not officially a hub for one of the major carriers. Of the long-haul majors, though, AA probably has the most flights, but Delta has the most widebodies out of SAN to JFK, ATL, and from SLC. Have a nice time if you go to San Diego! It's a great city.

Southwest has the greatest number of flights to America's finest city, because they have their trademark frequent service to several destinations. After that, American is the largest, with 51 daily flights, including 1 BOS, 10 DFW, 2 JFK, 26 LAX, 6 ORD, 2 RNO, and 4 SJC. After American are United and Delta.
