Not All Planes Of The Same Type Equal?

Hi.
I heard that not all planes of the very same type have the same figures.

I know that a LH 744 is different from a UA one. But what's about two B 737-86J of Air Berlin. They had to change a plane very shortly because one wasn't able to fly from Germany to the Canary Islands, because of a smaller cargo hold and a lower cruising height. Is that true? Both planes were, according to the JP, 737-86J with the same MTOW, the same engines and only a 10 month difference in manufacturing date. I understand the maybe newer toilets have a higher/lower weight but a lower cruising altitude can only be a technical problem?!?!
Planes in question D-ABAQ and D-ABAO.
Maybe someone can help to clarify.
