Is there any difference between the EA* and EK* registered Emirates A330 aircraft? EG: For instance, are the 2 class planes registered EA* and 3 class EK* (in the same way as SQ have their 2 class 777s as SR* and 3 class SQ*)?

No there is no difference.

The high density acft are EKQ, EKR, EKZ, EAA, EAB, EAC, EAK, EAL, EAQ and EAS.

The remainder are all low denisty.

Don't they assign aircraft to routes according to capacity?
I'm asking this because two weeks ago I flew DXB-SEZ (Mahe, Seychelles) on A6-EAK (which should be a high density conf. And flew back a week later on A6-EAN

Sometimes a 3 class plane gets assigned to a high density route, due to demands on the route network. Happens every so often.
