I am trying to buy some domestic tickets (mostly NRT-ITM/KIX) within Japan and am getting quoted outrageous amounts. Cheapest I found was USD 300+. If I need to buy a ticket and not use some Japan Pass option, where should I look?

Well, if you are already in Japan I would visit any travel agency. I once booked tickets online with ANA http://www.ana.co.jp but I think it should be also possible with JAL http://www.jal.co.jp on their English website.
Otherwise if you intend to buy a full fare ticket (300 USD+) you might get the ticket any any IATA agency, even in Venezuela.

First of all there is no such flight as NRT-KIX. NRT-ITM is only flown three daily (NH-763ERx1, CRJx1; JL-773ERx1). With the recent downsizing of equipment the number of discount priced tickets may have gone down.

I doubt you will find anything cheaper than that. US$300 is not that outrageous. By the way, which dates are you flying? If its around Golden Week or other holiday periods grab the US$300 ticket right now before it disappears.
