I was just messing around on flightaware and was wondering what was up with the Qantas flight is it showing as leaving from IND a couple of hours ago bound for HNL. It shows that it originated at JFK. It seems very odd to me. Does anyone know?

What is the flight number? It maybe an AA codeshare. The only sectors within the US that QF fly is LAX-JFK and even if that flight was diverted, it goes from LAX to SYD, def. not HNL. If it is QFXXXX (i.e. 4 digits) it probably is a codeshare
And before anybody jumps on my for the internal sector bit, I know you can't buy a ticket for LAX-JFK on QF, you must be on the plane from OZ (or going to OZ from JFK)

Nope! Those QFA75xx flights are QF Cargo flights operated by Atlas Air / Polar Cargo.

It would have to have been an AA/QF codeshare. The flight that operates with QF metal (QF108) doesn't depart JFK until 7:20pm tonite.

No. There is no metal, AA or QF, that runs IND-HNL. It is, as has already been said, a Polar/Atlas cargo flight operated by QF.

Not necessarily. It can also be a domestic leg on a Oneworld ticket e.g. an RTW.
