I think there are two obvous differences:
1. Engines: the 880's turbojets look pretty lean (just like the dc-8' srs. 1 turbo-jets) while the 990 aft-ducted fan jets look like fat pods like the dc-8-60' turbo-fans
2. Wings: the 990 had four huge pods at the back of the wing, just behind each engine. These pods were installed for aerodynamics.

The engines on the 880/990 were GE CJ-805s, a commercial derivative of (I believe) the J-59 which powered the B-58 Hustler supersonic bomber (and may have been on the F-104, I don't know).
The 880 was a straight jet, while the 990 had a version of the CJ-805 which added a fan on the aft portion of the engine, although the core was basically the same as the 880 engine. The 990 engine was fatter because it included the fan and if you look at the 990 head-on you can see the central core surrounded by space where the air flowed back to the fan.
Even stranger was the Caravelle VII (Caravelle Horizon) which was a proposed version of the Caravelle with CJ-805s like the 990. Rather than having the big cylindrical pods, only the aft portion had a cowl around the fan, and it looked like a 707 fan engine turned around backwards. No one bought this, preferring instead the Pratt-powered version of the Super Caravelle since the Pratts had a much better reputation.

I sure believe that when you look quicky to those two airliners you might think that it's difficult to see any differences but infact there are and I'm sure than from now on you'll find easy to identify, lets see:
CV880 - Clean upper wing
CV990 - Wing anti-shock bodies ( 2 in each wing )
CV880 - Turbojet engines with diametric shorter and long nacelles
CV990 - Turbofan ducted with bigger diameter and shorter nacelles, also in you look closely the engines have a kinda of another engine inside, that's typical from the CV990
CV880 - Vertical stabilisor have small tubes in their tips
CV990 - Clean vertical stabilisor.
If you memorise these visual differences you'll not have any trouble in identifying both Convairs, after thios of course their performances where completely different but that is not visual!
