I have the chance to fly next month of May from NYC to ZRH and I have the doubt to choose the 737 late flight operated from EWR by Privatair or the scheduled LX flight from JFK with 330 / 340.
What do you prefer? Any flight experiences on Privatair 737?
Any comment will be thankful.

The latter has the old Virgin C class seats which are better than what LX currently has in C class on the A. 330. But if the JFK flight is operated by an A. 340 then I think I would take that rather than the B. 737 because the A. 340 has a really nice seat in C class and you generally have more space, or at least the perception of having more space on a widebody.

Agreed, but I think all scheduled flights to Switzerland from JFK are 332s in the timetable. It does happen quite often that there is an equipment change, but I think you're better off booking the EWR flight.

Having flown both the Privatair BBJ2/737 from EWR to ZRH as well as the A330 from JFK to ZRH, I much prefer the BBJ2 service. The seat reclines into a mostly straight angled bed for sleeping and will accomodate my 6' 2" frame, while I find the A330 C-class seat to be very uncomfortable due to my feet hanging off over the end of the footrest. Additionally, the A330 seat does not recline into any comfortable sleeping position. I have not flown the A340, but as was pointed out above, all services to JFK are with the A330.
Other positives of the Privatair flight are the late departure that generally avoids the most congested times at EWR and the quick loading/unloading of passengers at the terminals. Downsides include having to spend time in the Delta Crown Room lounge at EWR rather than Swiss lounge at JFK T4.

I flew business class on the A340 ZRH-LAX and back in February and I thought the planes I was on were really in need of repair. The plastic areas of the seat were damaged, the shoe holders were falling apart, and the seat I had on the way back was broken (the food was great however!). I would try the BBJ just to give it a try if nothing else. Not many opportunities to fly an all business class BBJ.
