Secure Flight For Domestic Canadian Flights?

Seeing as how the US' new Secure Flight program is being implemented this year and supposedly requires Canadian Airlines to comply with Secure Flight even for domestic Canadian flights that overfly the US I was wondering if anyone knew how that would work.

Last I heard the Canadian Airline Association had concerns about privacy, but I've been told at work that it will be happening for all flights over the US regardless of the Canadian Legislation. Is the US really going ahead with this? Is the Canadian Government doing anything about it?

Yes, they are planning to go ahead with this but only in the next phase of the implementation.
