As you see, JAL and ANA operates a -400D version (Domestic) without wingtips.

I wonder if the Japanese are the only ones or if anyone else uses them?

The answer in NO. The appearance of B747-400D is similiar to B747-300.

ANA do operate -400D's.
Winglets are for drag-reduction, they boost the -400 range by 3%
On the short-haul Japanese routes this is not needed.
When the original 747SR was developed in the early 70's, then called the 'Super Airbus!' Boeing had hoped to also sell this aircraft to India, China and US domestic operators. But all SR/D versions have only ever sold to Japan to serve their unique requirements.

Winglets are only benificial on longer flights, the -400D doesn't need them because it flies shorter routes. It has a beefed up structure as well to cope with the higher number of landings.
