I worked at EWR for a few years and we handled the VS contract. They send in the A340 from time to time due to maint. or if the pax. loads dropped. I'm pretty sure that's the reason it was there.

I guess since the decline in pax virgin has downgraded the ewr equipment from 747's to a340's.
