the closest station would be Laurelton ie (JFK is right on the bayshore closest to Laurelton - but in practice no train station is very close to JFK. Your best bet is to take the airport bus to Jamaica and get the train from there

On this map Jamaica station is closest to JFK. This also the station where soon the Sky Train from JFK will go.

While Laurelton (and Locust Manor) are somewhat closer to JFK, Jamaica has far more frequent train service. And next year, of course, it'll have the Airtrain.

The closest is Laurelton, from there, JFK is SSW (just take the South Conduit extension and that merges onto the JFK expressway).

However, Laurelton is not a major stop, and I dont believe their is any bus service from there to JFK. Best bet, get off at Jamaica, a few buses run from there to JFK and pretty soon the Air Train as well.
