There is no RULE per se, but the general protocol is for Eastbound flights to be numbered with even numbers and Westbound with odd numbers. Your mileage may vary however.

Some unidentified airline person writes random numbers on small pieces of paper, fills a 777 baseball cap with them and throws them onto a political map of the world. The numbers which land closest to each city will be the flight number for said destination.

Well, every Airline has its own rules, the use different No. for different routes, airplanes, continents etc.

Swissair had ZRH-JFK as SR100
with Swiss it is now LX 16, 18 etc.

Swissair changed their SR1 a few times. Once it was ZRH-VIE and another time it was GVA-ZRH.
