But can anyone tell me why Ford disposed of the BBJ and replaced it with a virtually identical aircraft? It just doesn't make any sense to me.

I would guess that they ended up with less outlay in capital, and that they have reduced operating expenses per hour, since the -700 is lighter than the BBJ (the BBJ has the -800 wing and main gear and stuff).
