In the air it gets the same separation as every other IFR aircraft. 1000' vertically and 3-5 miles laterally in a radar environment. This almost caused a problem a few years ago during the President's secret holiday trip to Iraq. The flight plan was filed as a Gulfstream, and a nearby plane almost tipped ATC off that it was in fact not a Gulfstream but a 747.

I thought there was a much more generous window around the aircraft when the President is on board. Basically it flies in a box where no other aircraft can fly. On landing and taking off the airspace is closed at an airport for a certain number of minutes before and after.
Interesting post in the commercial threads about Fox saying Gates mentioning money in the 2011 Budget for an AF One study. Gates saying their is money to look at the Air Force One replacement isn't the same as Obama allowing one to be ordered in this term. Sure study it but he would be smart to wait until a second term before allowing it to go to the actual order stage. It won't appear in his Presidency but the optics are what would be important. The AF One fleet is amazingly maintained so age really isn't an issue. Better to spend more $ keeping them in the air then having the optics of ordering a new set of aircraft at this stage and point of the economy.
