Is there a comprehensive site which gives city-to-city distances by air? I've found a few on Google: ETN, Gemimi and Greenbeam, but on each there is only a limited amount of cities covered.

Those are pretty cool. I have been using a program called DistCalc which I got a long time ago from US DOT. It was used by airlines for calculating revenue-passenger-miles or freight-ton-miles. Two problems: It gives its answers in statute miles and it is a DOS-based program.
