I'm currently staying at the Grange City Hotel right at London Tower. It has a good sized, nice pool.

A few years ago I stayed at a Holiday Inn hotel, right next to the Royal Victoria DLR station. It had a great indoor pool, sauna and gym, but I believe it is now a Crown Plaza hotel, a more upmarket brand of the Intercontinental Hotels chain.
