Anyway, a group of friends and I are planning a trip to the Greek islands in September. We found some pretty affordable fares leaving IAD to ATH connecting through JFK. However, we were planning on at some point going to Santorini from Mykonos. The problem is, we can't find any feasible transportation from Mykonos to Santorini (there seems to be no available ferries anywhere). Also, does anyone have any recommendations as to where we can stay and the best islands to visit? I heard about taking some greek cruises, but they seem waaaaaaaay over the top expensive. Any suggestions are welcome.

Dont plan it too much. Just land into Athens and get down to the port early morning . Just visit the local agencies around the port area and jump on the first ship. The best way to see the Islands are to just go with the flow. When you arrive at the ports there are often small business and family run guest houses that you can book.
I highly recommend taking Olympic Airways out of JFK on their A340s.
It may be worth a few extra dollars.

Very wise advice. That is exactly what I did.
Had I planned out my Greece portion of the trip, I would have spend way too much money and wouldn't have had as much fun.
You and your friends may meet up with some interesting people and decide to change your itinerary.

I managed to get a room on the island of Ios at a hotel/hostel named 'The Purple Pig' at only 9 Euro ($14 USD) a night.
It was across the street from a beautiful white sand beach.
You can also rent mopeds and ATVs really cheap on the islands.
BTW, Mykonos is the expensive island.
I did however get a room at the Dionysus Best Western on Mykonos for 45 Euro a night.
But I'd agree with OA260 and Superfly, go with the flow! It may be necessary to go back to Pireus, or anothe island, to change ferry if you want to go from Mykonos to Santorini. Be aware that in Mykonos, there are 2 ports, one right by the town (usually for smaller boats and fast ferries) and another a couple of miles away. It took me about 45 mins - 1 hour to walk between them, not good if you have luggage!
We took a cruise, on Easycruise, around the islands, so all the ships were sorted...

If you are in that area Paros is a good hub for ferries and is linked directly to both Mykonos and Santorini. I would also try Naxos and if you really want to get away from it all, Folegandros
