Win. Update on the computer with Linux

I Have both on my computer Win 98 and Linux. I decided to update Win 98 --> XP professional. Everything goes well until computer restarts. Than
1st appears some Windows XP setup screen and 2nd blue screen informing me that I have problem in Hard drive configuration or virus. It ask me to check the hard drive and run setup again. I tried averting but nothing helps.  Crying
I believe that problem could be caused by the LILO or Linux itself.

Anyone could help? I would appreciate any advice!

XP fooked up your MBR. (Master Boot Record) You might try getting your hands on a copy of Partition Magic, they have a program that can help with fixing your MBR. Or, you can do a google search for MBR fixing programs.

You can give that a try, but I don't know if it will affect your Linux side as well. I don't know how much you need either OS, but the best way to handle things is to do a clean format, install XP then install Linux.
