Upper Deck On 747-300SF´s

What is the additional space on the upper deck used for? On 'regular' 747 Freighters some crew rest seats or bunks are provided. But the additional space on the -300 Freighters??

Probably just that, crew rest areas with bunks, seating, and open space.
Really can't use it for cargo if that's what you're asking, too high and contured to be of much use.

Just my 2 cents,
is that a light at the end of the tunnel or just a train?

On the Atlas 300's that were converted, they have the SUD (stretched upper deck) as the 400 passenger versions but on the interior they are shortened to accomodate more 10' pallets or containers. There are some first class seats, galley and toilet.
