Whats the difference between CO Express and CO Connection besides aircraft wise?

Express is run by Expressjet - continental's spun off regional unit. Connection is run by Skywest Airlines.

CapeAir, CommutAir and Gulfstream International also fly under the Continental Connection banner.

CO Connection is also Gulfstream International, and Cape Air ..

Wow! That's quite a list! You might want to add to it that the name of CO's reservations system is called Sonic/Shares.
