DL And CO Partnership, Seats And Check-in

I booked an itinerary with CO for flights operated by DL, CO and Cape Air. I know that the Cape Air flight I will have to get paper tickets and wait until I get to the gate for seats. Will I be able to check-in on-line for DL, ISP-ATL-SJU even if my flights were booked with CO? Also, how will I be able to book my seats for those DL flights?

Usually you check in with whoever the company is that issued the ticket.

Say you are on delta flight 4300 (codeshare), you would check in on the DL website, but it would show the seat map of the partner airline.

These are booked as DL flight numbers. I do not think that they codeshare on those routes, ISP-ATL-SJU.
Will they give me a seperate e-ticket number for the DL segments.
Also, when I called a CO res agent, she said that the CapeAir flights will have to be paper ticketed and therefore the whole itinerary. Is this true?

Incorrect - you check in with the airline OPERATING the first flight within an itinerary.

You will be able to check in on the website of the airline operating the first flight. Call the operating carrier for specific seat assignments (DL for DL-operated flights, and CO for CO/Cape Air flights).

Your reservation can retrieved by DL PNR, credit card number, or eticket number. When you call DL for seats, ask them for your DL PNR.

It would be true if your entire itinerary was booked in the same record. However sometimes they are booked separately and you would have an etkt with DL segments and an etkt with Cape Air segments. It sounds as though you will have a paper ticket though.
It's a big building with patients, but that's not important right now.
