In these types of circumstances, one of two options are used, depending on loads.
1. The F cabin is simply not used for the segment - and C and Y pax will be seated accordingly. Depending on the loads and seating, its common to see some operational upgrades.
2. If all of the seats are required, the F cabin would be used for some business class pax (usually elite FFs and/or full business fare pax being assigned the F seats), with the balance of the pax going to their assigned classes.....again, depending on the loads and aircraft and the seating configuration, another situation were operational upgrades may be done. Again, depending on the loads and the aircraft, one of the Business Class Cabins may be filled with Y pax....in that case, although some Y pax lucked out with comfortable biz class seats, the inflight service in that cabin will be to Y class standard.
In general, situations like this usually work out better and easier than one would expect, if the equipment sub is planned, seats will be reallocated well before departure time and the agents at check-in will simply advise pax that there seat assignments have been changed due to an equipment sub. Even if its a last minute sub, the biggest chore is getting the pax lined up to re-issue lots of boarding cards.
