Other landmarks in the are of penn station include the empire state building (how can you guys forget to tell him about that), and if you walk over a couple blocks as you walk uptown, you can seen the NYC public library with the famous stone lions guarding the entrance.
Penn Station is a nice hub for subways on the West side. A subway will easily take you up to times square, to rockefeller center (and radio city), to the museum of natural history across from central park, to Lincoln center, etc. There's also the S train which connects with Grand Central, but it is such a walk to get there, you might as well just walk above ground.
I would assume you are arriving late morning and leaving late evening. That means you won't have to deal with rush hour in either direction. And there should be lockers available somewhere.

said that outside of six hours was too much to recheck the bags, so I had to leave them in the luggage check room at NRT

has such a service, though I never looked...
