Air Restriction

This is might be a stupid question, but I'll just go for it....

Do commercial plane have a free access thru every country air space, or do they need to get permission ?

say for example, when a plane from singapore bound to London, that plane must cross many countries.... do they have to identify themselves when entering other countries?

It's a complicated system of "freedoms" as established by the 1944 Chicago Convention. Basically, every country that joins the system decides which freedoms the ywant and which not. This overview sort of gives you the idea:
