Everyone always wants to suspect the worst, but this is likely the problem, nothing more.
You can call CO
directly, right now, and they can put your reservation back into sync. Then you should be able to check in.
I had a similar problem today. I changed my ticket online, and it said: couldn't complete transaction. but, it did complete it, so it seemed.
I called CO
just to make sure, and sure enough, it was out of sync. Fixed it, and everything was fine.
The last thing you want to do is wait to take care of it at the airport. Call them now.
