Where does one catch the Skytrain to EWR from Penn Station to NY?

Do you mean the "AirTrain"? Which Penn Station? Newark Penn Station or NY Penn Station?

NJ Transit runs from Newark International Airport Station to Newark's Penn Station as well as NYC's Penn Station. Amtrak also runs the route but is a tad more expensive for the same line/amount of time. You get the AirTrain at any terminal at EWR.

yeah there is a $5 Airtrain charge built into your NJTransit/AMTK ticket to enter/exit Airtrain at the EWR AIrport station

Its a good connection from Penn Station, last time I was on it the fare was $11.50 one way. Take NJ Transit to NY Penn Station if you are headed to NYC, Antrak with Airtrain is somewhere north of $30 for the 20 min ride.

I dont know the fares to Newark Penn station however.

Firstly, I am coming FROM New York, Penn Station, Manhattan.

So basically what I need to do is purchase a NJ Transit ticket to take NJ Transit from NY-Penn Station, get off at the EWR stop, then board the "AirTrain" to connect from there?

For some reason I was getting the impression from people that it was a straight shot from NY - Penn Station, Manhattan to EWR non-stop. (e.g., LIRR Jamaica-JFK on AirTrain)

Yep, that's it exactly.

AirTrain JFK and EWR are pretty much exactly the same setup - you take a commuter train a couple of stops (JFK could be anywhere from non-stop NYP-Jamaica to making all locals; NJT is stopping at Newark-Penn and maybe Secaucus); upon exiting, you go through a faregate (EWR you use your train ticket, JFK you use a MetroCard) and then take a second train to the actual airport itself. Both are painless procedures - nice and easy, even if you have a few bags.

You got it.

It's just like the LIRR/AirTrain combo to JFK, only the EWR stop only serves the airport and the AirTrain (in EWR's case a slow monorail) ride is a lot shorter than the JFK version.

You take NJ Transit to the Newark Airport rail link station, the ral link station is across the street from the Central Terminal Area (A, B, C). You exit NJ Transit or Amtrak at the Newark Airport rail link station and board the Airtrain which takes you inside each of the three terminals., the Airtrain is basically a people mover which moves you between Terminals and the Rail link station.

It's different from the JFK Airtrain in that it takes you inside each of the Terminals, and the NJ Transit/ Amtrak station is for airport travelers only. There's no street access or other connections other than those heading to/from the airport.

That's exactly what it is. Just substitute "EWR Train Staion" for "Jamaica" and "NJTransit" for "LIRR" and you've got how it works.
