I was noticing that the fixed intake vanes on the 2039 seem to be elliptical in shape, as I was observing during cruise today. Is this a design feature, or did I have a skewed perspective from my seat?

I don't think it's a design feature. It must have been a skewed perspective from your seat. The PW-2037 doesn't have it's fixed intake vane in elliptical shape so there is no reason why the 2039 should have that.
What aircraft was it? The PW powered 757-200 is fitted with 2037 engines and the 2039 isn't powerful enough for the 757-300, the 757-300 needs the 2043 engine if fitted with Pratt&Whitney. I would be curious to know. The Boeing 757 is the only aircraft to be fitted with PW 2000 Series isn't it?
