Just a quick question. How much if any does the FAA have rules and regs the military has to follow, or does the military set all it's own rules and regulations?

The FAA sets the basic flight rules in Part 91, which is echoed in the military versions of it, so close alignment. That said, the military has pretty complete jurisdiction over its flight operations. In peacetime, all US Mil flight operations must recognize and follow civilian standards and respect civil air navigation world-wide. It’s complicated.

The military sets its own certification and training standards. Planes meet mil standards, but they often for transports are related to civil standards. Military pilots holding civil certification have had enforcement actions taken by the FAA while operating on a peacetime military flight. Rare, but it’s happened.
