They may have been using the 49ers practice facility, just a couple of miles from SJC.
Doubt it, that never happens that I know of except during the Super Bowl.
SJC just being close to the stadium and the hotel would be my guess.

Definitely doesn’t happen during the regular season, and even during the Super Bowl, it doesn’t happen all that often and seems to be something the NFL tries to avoid if they can help it. The last Super BoWl where both teams used another NFL team’s facility before the game was Super Bowl 48 in NYC, where the Broncos used the Jets facility and the Seahawks used the Giants facility. In the 5 Super Bowls since then:
Super Bowl 49 (Phoenix):
-The Patriots used the Cardinals facility, while the Seahawks used the Arizona State facility
Super Bowl 50 (Bay Area):
-The Broncos used Stanford’s facility, while the Panthers used San Jose State’s facility.
Super Bowl 51 (Houston):
-The Patriots used the University of Houston’s facility, while the Falcons used Rice University’s facility
Super Bowl 52 (Minneapolis):
-The Patriots used the Vikings facility, while the Eagles used the University of Minnesota’s facility.
Super Bowl 53 (Atlanta):
-The Rams used the Falcons facility, while the Patriots used Georgia Tech’s facility.
It’s just not really necessary during the regular season, since in all but a select few cases (such as teams traveling cross country, and thus choosing to go a day or so earlier than normal, or teams playing on the road on consecutive weeks far away and thus choosing to stay on the road rather than going all the way home just to leave again a few days later for another long trip, like the 49ers are doing this week), the teams arrive in the during the late afternoon or evening of the day before the game, play the game the next day, and then leave town more or less immediately after the game is over.
