I've just booked a ticket to Milan and on the return segment (MXP-JFK) on Aug 22) it is showing A330-900neo operated by Alitalia (DL 6691 codeshare).
I don't remember seeing an order for A330-900neo's by Alitalia. Is it a mistake or somehow they've ended up with some? I don't see this aircraft type in their fleet either.

No. I expect this is operated for rather than operated by Alitalia. Delta has 9 in service with another ready to come back.

Fair enough - but I can find no reference to Alitalia A339 orders, unless they've picked up a short term lease?
There is no clarity at all yet around the ITA fleet moving forward, with the rescue deal only getting regulatory approval in the last couple of weeks.

I was thinking more in line of an undisclosed customer order. A short-term lease sounds a bit unreasonable as it would be a new type for them. Unless it is a wet lease, but I don't know of any airline that would wet lease an A330-900neo.

Which is also why I don't think the A339 is likely with about to restructure and lose half its staff Alitalia.

Could be a glitch.
In the past, some Alitalia flights would show as being operated by the 764 when they had none.

More than likely it’s just Delta either accidentally labelling a flight as operated by Alitalia or it’s a miscommunication where someone put in the wrong IATA codes.
I was on the r/delta subreddit and they found a situation where delta was showed a flight operated by a C-212 Aviocar, which delta doesn’t fly, but that aircraft’s IATA code is CS2, most likely someone coded the operating aircraft as CS2 when they meant either a CS1 or CS3.

That could be. Economy is in 2-4-2 config and HiFly has some A330-900neos in that config.

I just checked the DL website for that date. It shows it as an Alitalia flight but just says "A330". I take that to mean that it'll be on an A332.
