I think at one point SkyWest for Delta flew SLC-YYZ, which has since been discontinued. As for the longest one at the current moment, I have no idea.

Continental (now United I guess) fly the little Embraer (135, 140, 145, not sure which) from YYZ to IAH, which is three hours.
fly Saha Air 707s daily from Tehran's downtown Mehrabad to Mashhad, Kish Island and Ahwaz

The ERJ-190AR has a clean air range of 4,448km.
The SSJ-95LR has a clean air range of 4,578km.

The latter has yet to prove itself of course and I'm not sure about active longest flights.

Comair used to run a CRJ-900 from JFK-AUS, that one was blocked at just under 4 hours and was almost always over booked.

AC presently flies the E190 from YYZ-SEA (2060 sm). Past E190 routes have been YYZ-PDX (2097 sm), YYZ-SAN (2157 sm) and YYZ-SNA (2158sm). The longest E175 route AC flies is YYZ-YXE, (1376 sm)

UA runs YYZ-DEN on the CRJ-700 which clocks in at 3:41 for UA 3609. Very long for a CRJ flight.

Jazz's longest flight is YYC-IAH, at just over 4 hours. Operated by the CRJ-705 (which is CRJ-900, with fewer seats).

The longest route currently flown with the E90 is YYZ-YYJ, at 2100SM. Most of the YYZ-YYJ flights are on the 319 or 320, but there are several a week on the Embraer.

Adria flew their 86-seat CRJ900 Slovenia-Egypt which is about 4 hours, don't know if they still do it.

Lufthansa Cityline flew Munchen-Yerevan, with 84-seat CRJ900, blocked at 4hrs10min on the return flight. This flight was discontinued, though.
Come, fly the prevailing winds with me

I thought it was upgraded to an A319?

May be a bit of a side topic, but I feel it's related. Are there any ETOPS rated aircraft in this category?
