My wife and I just flew EK97 the other day (DXB-FCO) and instead of some of the usual routings I saw in the previous days (DXB-Persian Gulf-Kuwait-Iraq-Turkey or DXB-Persian Gulf-Saudi Arabia - Egypt) we flew over the Persian Gulf then over Saudi Arabia and hugged the border with Iraq, ultimately flying over Jordan and Israel and then into the Mediterranean.
I am well aware of the thaw and or warming in relations between Israel and other countries such as the UAE, Morocco Bahrain etc. as well as future flights between TLV-DXB (in fact at DXB, on the arrivals and departure boards, I already saw flights to and from TLV and there was even advertisement at DXB for TLV).
Then looking at other flights from DXB to Europe on the same day, FRA, VIE, LHR, CDG, etc. etc. they routed DXB-Persian Gulf-Kuwait-Iraq-Turkey, basically we were one of if not the only flight to go directly over Israel. I know that EK and pretty much every other carrier doesn't fly over Syria for obvious reasons, but could flights to FRA, VIE, LHR, CDG etc. fly over Israel as well? I assume to those destinations they always fly DXB-Persian Gulf-Kuwait-Iraq-Turkey because it is closer in terms of great circle distance.

You assume correctly, more northern EU destinations would transit Iraq, Turkey, cross Turkey or the southern Black Sea to enter Europe in Bulgaria or Romania.
