I have an 80D which is close. What are you shooting, and what are your current settings?

Can you upload a photo to an image host to show what sort of problems you are seeing?

I had very similar problems with the 80D — a lot of images turning out soft (some almost blurry) — I know a few people who got rid of their 80Ds due to this. I tried every variation of AF and some were better than others (using one-shot usually helped), yet I could never completely negate the problem. Wasn't the lenses as I'm still using those on other bodies, without issue.

Use an image host like Imgur, 500px, Flickr, etc so we can see it.

It would be easier to provide a link for image.

As far as settings and equipment. I'm not sure if you have the Version 1 on the 100-400L or not. Based on what I've seem that lens tends to be soft the closer you get to 400mm.
I've shot with a Version 1 70-200L 2.8 for a long time on a 70D and 80D. I have not used a 90D, but I don't believe that the camera would cause your images to be soft. You mentioned you use Manual. Try using aperture mode (AV), and set it to F8. Adjust your ISO based on the conditions you shoot. in. I like to have a shutter above 1000 when shooting jets. I hope that this is helpful.

Here's an shot with the 80D and the 70-200 I mentioned:

The problem is the sensor, is known it has problems dealing with "old lenses", remember it has way more pixels than previous models.

There is no issue with the sensor. The 100-400mm Mk1 will be soft towards 350-400mm. Second, you need some good light and conditions for perfect photos. In my view, digital is actually very unforgiving! Third, I'm not a great fan of the internal settings with Canon, i.e. adjusting the colours and sharpness. However, these should be set to the defaults or you use your own user defined settings. I tend towards the latter. And finally, remember that many photos on here have been heavily edited, so it can be like comparing oranges to apples.
